Yes, it wasn’t so late during the Civil War in MCU when Marvel thought of Spiderman and Iron Man hanging together. The idea was on the paper even before MCU came into existence. The last film in Sony’s Spiderman trilogy was released one year before Iron Man was released.
So it seems hard to guess if Marvel ever thought of Iron Man and Spiderman crossover in Sony’s Spider-man 2. However, Iron Man was being planned and penned down long before it released. Even before Spider-man 2 was released, Iron Man had a script.
In those previous scripts of Iron Man, Marvel had planned a crossover between Iron Man and Spider-man.

Well, it’s kind of obvious. Spider-man is Marvel’s creation, and Marvel owned it before selling it to Sony. So, such attachment is no surprise. However, there’s a more practical and known reason for that. Iron Man was going to be the first movie in MCU, it was to launch the MCU.
Iron Man was Marvel’s self-financed movie, and considering Marvel’s situation then, it was a really big risk for Marvel. Though Spider-man 3 wasn’t a good movie, and it kind of ended that franchise there. But before that, Spider-man was doing extremely well on box-office, and in terms of fans reception as well.
Thus, Marvel wanted to reduce the load from Iron Man’s shoulder by having Spider-man by his side. It would have lowered the risk for Marvel and would have increased the success probabilities for Iron Man.

Now you must be wondering about the way Marvel was planning to pull that off. Well, Marvel had it all planned. Marvel was going to pull-off the Iron Man crossover with Sony’s Spider-man 2 by making Dr. Octopus a link. As per the script, not Dr. Octopus, but Iron Man was to be the creator of Dr. Otto Octavius’ tentacles.
This reveal was planned to introduce Spider-man to Tony Stark, and introduce the fans to Iron Man. Though there was more to this plan, these were the basics of the crossover plan.
Why Marvel’s plan for Iron Man and Sony Spider-man 2 crossover didn’t work?
Though Stan Lee, basically Marvel, is the creator of Spider-man, Marvel sold the rights for Spiderman to Sony during its low time. Sony acquired the movie rights for Spider-man from Marvel in 1999. Since then, to 2016, Sony-owned Spider-man’s movie rights.
Thus, when Marvel was planning for an Iron Man crossover with Sony’s Spider-man 2, it wasn’t actually in Marvel’s court to take that decision. Though we don’t know what went with Marvel’s plan, we can guess it must have been Sony who denied such sort of interference in its Spider-man universe.
